It was a terrible plan. Just, terrible. Hiding the hogyoku inside a Gotei-13 officer whom Aizen knew about. Yet Urahara is not, historically, a guy who makes terrible plans. So why did Urahara decide to hide the hogyoku in Rukia? Let’s explore some possibilities!
1. Urahara and Aizen had the same plan.
This is pretty much what I think went down. I think Urahara and Aizen had basically the same plan - get Rukia arrested so that Ichigo would go to Soul Society and get all powered up. And yes that meant traumatizing an innocent woman, but well…Urahara and Aizen are not nice people. So essentially Urahara could have hidden the hogyoku in Rukia not because he thought it would actually be hidden there, but because he wanted Rukia to be arrested.
Rukia: …
Urahara: It, uh, all worked out?
2. Urahara didn’t want to hurt a human.
So Urahara needed to hide the hogyoku inside a soul. Sure, practically speaking, choosing a random human for that job might have been better, since then Soul Society wouldn’t be actively investigating them. In the same way that Voldemort totally should have made his horcruxes grains of sand on random beaches. But anyway. Maybe Urahara knew that the hogyoku was dangerous and volatile and likely to be found, and he just didn’t want to hurt a human that way. He is a shinigami, after all. Bound to protect humans.
Rukia: You sold a malfunctioning soul candy to a teenage human boy.
Urahara: Accidentally!
3. It had to be a shinigami
Okay. But Urahara’s plan involved using his special power-sucking gigai. His plan, as he once described it, was to stow the hogyoku in Rukia and then let the gigai suck away all of her power until she was just a human. So maybe using a human to begin with was impossible. Maybe only the soul of a shinigami would be strong enough to contain the hogyoku or something like that. And it’s not like Urahara had lots of shinigami to choose from, right?

Urahara: Yeah, but I LIKE you guys!
Rukia: Uh
4. It was a matter of pure convenience
Urahara was walking along one day thinking, “Man. I gotta get this hogyoku thing hidden!” and then he looks down and there’s Rukia. And he thinks, “Well that’s probably the universe telling me to hide the hogyoku in her and ruin her life. Who am I to fight the universe?”
Rukia: Riiiiight. You just happened to be walking by!
Urahara: The universe guided me?
5. Because there is something about Rukia
Or maybe there is something as-yet-unrevealed about Rukia that explains why Urahara decided to make her the hogyoku hiding place. Maybe Urahara knew that the hogyoku would rapidly increase Rukia’s power or maybe something in Rukia’s past made Rukia uniquely qualified to handle the hogyoku. Something like that.
Urahara: Yes…something unrevealed…that I totally knew about…and won’t simply pretend to have known about later…
Rukia: Are you Aizen???
6. Because Urahara wanted Rukia to be a genie
Remember when it was explained that the wish-granting hogyoku in Rukia was what allowed Ichigo’s friends to all develop powers? Maybe that’s what Urahara was really going for. Powering up Ichigo’s squad.
Ichigo: Thanks?
7. Because Urahara really is just bad at planning.
Because if Urahara really was trying to hide the hogyoku….dude. Never play hide-and-seek!
Urahara: You found me?? But I’m hiding under my hat!
