When referring to a female cat which is pregnant or nursing, the term queen is used (probably because she's more aggressive and domineering). Otherwise, it's usually just a 'female cat'.
If the specific cat in mention is currently raising kittens or is a soon-to-be mother, the term "Queen" would be an acceptable title, but female cats that aren't nursing or pregnant are typically referred to as a "Molly," which connotes less of a motherly feel. Additionally, the lesser-known term "Dam" is reserved exclusively for rare or purebred female felines during the act of recording or maintaining ancestral records for cat breeding.

The interesting thing with this one is that there's not much (no?) origin information about this term. Where it came from appears to be a mystery.
