Come on guys, it's so obvious why the monkeys hate the Bloons. We know that female monkeys don't fight the Bloons (with the exception of Gwendolin) which means that they are the "old fashioned" kind of ladies who stay at home. At least once on every male monkey's life they come home from work tired only to find that their wife is cheating on them with a bloon!

The creators said so.

It is because in the early days of Bloon Life Monkeys casually threw darts in games of popping the most Bloons. When said Bloons acquired Sentience, they retaliated against all of Monkey-kind in an effort to stop the Bloonslaughter and assert dominance. Monkeys, in turn, set up defenses to protect themselves against the Bloon Army.
