He had a rounder face with softer features (crazy eyes not withstanding) compared to later Yami Yugi, who looks like a grown ass man. Early Yami Yugi
vs a later "Duel Monsters" Chapter. 
It's worth noting that recent Yugioh projects like Bonds Beyond Time and Dark Side of Dimensions have gotten around the "Why does Yugi grow two feet when he changes?" issue by....simply making him taller lol.

They could tell something was happening to him but didn't know what it was. It would take Kaiba levels of IT'S JUST HOLOGRAMS to deny it if he was actually growing. Zero315

The change in look and the perceived change in height is just to show the reader/viewer the difference between meek little Yugi and confident Yami Yugi.

That one moment on duelist kingdom before the Panik duel is the only time she really comes close to becoming a decent character and then its ruined.

Click to shrink...It's not really explained well outside of the manga, but Duelist Kingdom uses a completely different rules where cards have completely different interactions(which the writer was obviously making up as he goes along). Yugi plays a strategy deck where his cards are meant to be flexible and have combos/strategies for any situation(which is why he always won Duelist Kingdom duels with a brand new combo based on card iterations). It's best to just think that Duelist Kingdom and Battle City(and by extention the real life game) as completely different games that use the same cards.
